It could be expansion and contraction of timber causing a cracking noise. This happens when the roof/ceiling heats up and then cools down. Ours makes a lot of noise sometimes due to this.

Our house does the same thing, popping and cracking overhead. I was told it was what Carole said...contraction and expansion of wood trusses and beams that hold up the roof due to temperature fluctuations. Our previous home, which is the same style and has the same type roof, never did that in the 35 years we lived there so although there seems to be a logical and harmless reason for it, I still find it quite unsettling.

As long as you've checked it all out, you should be safe. The water heater might make extra noises when it runs, but otherwise, I agree with the other ladies. All structures crack and creek at times, especially in weather changes.

The heating in our apartment was from wires in the ceiling set in popcorn ceiling stuff. It would crackle when we turned it on. Could it be that?
