is it rough? some places look like something might be nibbling on them or it could be scale.

Hello! My opinion is "bacterial specks." The leaves and stem look fine, so the plant is fine. If the stem and leaves have black spots on them, you're dealing with bacteria cankers or spots and the tomato plant should be trashed. If these are specks, the problem is with the seed, so there's nothing you can do.

If it is imbedded in the skin it probably is a bacteria. Fit is on the surface it could be insect poop!
