I had that happen in just a few small places, and I did not keep applying poly until they were under. They already have a good coating on them, I would just be careful with those spots. Also, I would recommend a sanding before your final coat of poly. I did not do that and I regret it. I do have some scratching. I am going to sand the whole thing down in the summer and apply a couple more coats of poly.
