Caulk shows prior color of wall through- what can we do?

I have a line of caulk between my wall and newly installed Wainscotting on the bottom half. The caulk shows the previous wall color through and won't accept the new paint. Is there a way to remedy this without removing the caulk, painting and then re-caulking?

Is it possible you aren't applying a paintable caulk? A silicone caulk will not accept paint.
Annie Sloan Chalk Paint will stick to most anything and is available in small pots which should be enough to cover the caulking.
A contractor did the install and then finished with the caulk. So I'm guessing that is the case.
