You have no choice other that smothering them out with newspaper, cardbard,Heavy landscape fabric and then top with mulch. Any chemicals will kill your plants.

Pull or dig up all the weeds you can, it is worth it. Covering it will take time to kill the weeds and you will have to carefully avoid the plants you want to keep anyway. Make sure you get the roots. Put down Preen Weed Preventer as directed on the container and cover with mulch of your choice, I myself like to use shredded leaves and grass clippings in mine for the added nutrition. The Preen does work on seed born weeds, not the type that grows off of roots, those you can contain from the edge of the garden once all the others are dug up. It also won't cover seeds from trees since they aren't weeds until they grow in the garden. I don't weed very much in my active portions of my gardens any more except the pesky creeping Charlie and trees because of all the mature Elms and Maples in my neighborhood and my yard.
