Wood expands and contracts. That loosens the nails the they work their way out. Pull the nails out when they pop out and replace them with drywall screws.
What do you mean by nails coming through the wall? They are on the other side of the wall but too long? Is there a vibration there which makes the nails to come out of the wall?

Pull out the nails, don't hammer them back in. If the holes they left are too large for drywall screws (which should have been there in the first place), you'll need to sink the new drywall screws a little away from the hole but still in the stud. Then patch and cover. Good to go!
