I have an old house so I am constantly repairing wood, I use DAP Presto, comes in a green milk carton package, you mix with water and apply with a spackle knife. I mix mine in a glass jar, or cottage cheese container, and put the lid on as it drys rock hard pretty fast. Don't mix up too much at a time. Keeps forever.
You can use a product called Wood Putty to fill holes in wood if they are relatively small. For example, nail holes, screw holes, missing posts, damage from missing hardware, even holes in general...to a point. See, it is a wet putty that you can scrape onto wood to fill holes, damage, scratches, etc using an old credit card or a putty knife to make a smooth fill. Let it dry. Wipe off dried on extra and apply more putty to fill in holes and scratches completely BUT make sure it dries before adding more. Once dry, it can be sanded, stained, painted, anything you can do with wood can be done on dried wood putty. The size of the hole only comes into lay if you use too much putty and it does not have a chance to completely dry. Use this stuff once and you will find a place for it in your toolbox, its that useful! Good luck!
Make sure you get the Bondo wood filler and not the Bondo they use on cars. I filled some cracks in my deck with it and it worked great , even on large holes. Read directions carefully. You have to mix two parts together and only have about 15 minutes to work with it. It dries fast and hard. Only place I could find Bondo wood filler was on line at Amazon.
We have a new house and recently my husband put a hot pot on the counter that had a little water. The counter top popped and when we removed the pan there is a hole....

I would use the Wood Putty also, but if it's really bad or rotting wood, fill it with Bondo, let dry, then paint.
