Sure...I had marks from whatever here and there on my blue vinyl flooring....drove me crazy, so I stenciled a navy blue star....latex paint.... over the marks......so far they have held up....20+ years!
You can do it but be sure to follow directions completely and use the right paint and sealer for it to stick. I made a mistake years ago and doing it my own way and it did not last, but I replaced the flooring soon after.
