I use a product from the auto store that removes swirl marks from wax on a car finish. Try it on a small spot first but I have never had it not work. It may take a few times of applying, waiting and buffing a bit by hand but each time you will see it lighter water marks. This is all I will use now to remove the water marks.

Try ashes, don't laugh- cigarette or cigar ashes. Place over mark take a papertowel and rub as if your polishing the mark use more if necessary, it does work; just an unconventional product.
Place a towel over the water spots and use a warm iron on the towel. White (not gel) toothpaste and a damp cloth. A dab of toothpaste on the cloth and genlty rub in a circular motion.
Restore-A-Finish. Comes in colors to match the wood.
