What are those algae eating fish called? They may like a feast. Check at your pet store for advice.

I would take apart the filter and tubing and clean out all the algae. Rinse everything in vinegar that you can. Vinegar has antibacterial and antifungal qualities that will help with the algae to kill the spores. You can put some in the water, but if you have plants it could effect them. You may want to check with a local pet store that has pond supplies, they may be able to help you with something to use. You can also check online at Drs. Foster and Smith.
