How can I repair the grout between my glass block windows in the shower

Can you use bleach to kill the mold and brighten the mortar? Once you have clened the mold as best as possible, Possibly caulk over open areas where moister and mold developed.

Oh wow, I'm not an expert so I don't really feel comfortable giving advice on this. I did fix some cracked grout between the wall tiles in my shower based on some suggestions from other HT members. I did get one and that was helpful. http://www.homedepot.com/p/QEP-Handheld-Grout-Saw-for-Cleaning-Stripping-and-Removing-Grout-10012Q/100001353 Hopefully, one of the professionals with real knowledge and experience will come along and weigh in on this. @Nancy Desonia it might help if you add at least one picture so the extent of your problem can be determined. Without photos, it's often hard to determine whether your problem is a tiny one or something symptomatic of a larger problem.
