Dig them up. I think a spading fork might be the easiest tool to use in mud. Plunge the spading fork under a small group of stems and lever them upward. Grab the loosened tubers at the base of their stems and pull them from the mud. Go on to the next group.
I am guessing that you have a natural mud-bottom pond. Most ponds with liners would have plants set in pots on ledges as that makes them easier to deal with when they need thinning.
