In that case use Stain Blocker! Paint it over the offending areas and when dry, repaint again.............Good luck!

I've frequently used a sealer before staining wood with a lot of graining and always when painting because wood can take stain so unevenly. Here's a great tutorial that explains the process:

sand the wood again, if its a knot hole, the area may be to dense to take the stain.
