Turn off the water supply to the toilet, loosen the bolts and remove it. You can then see the drain flange and how much rotten wood is around it. Cut it back using a circular saw with the blade set just deep enough to get through the wood. While you're at it, have a look at the joists to see if they're rotten too.

Replace whatever wood is bad and install any flooring you want. Consider replacing the flange bolts on the toilet and definitively get a new wax ring to seal everything before reinstalling the toilet.

If any of the you sounds overwhelming, a general contractor, handyman or plumber is the way to go. Good luck!

I agree with Marie. Call a plumber. Far too many horror stories about a leak destroying a kitchen, etc exist for i to even be suggest a DIY Solution to anyone who is not a Plumber.

Basically if you're not a plumber, DIY is a risk.
