If you have a wooden counter top the most practical way would be to sand it down if they are very superficial cuts, or use a wood filler product that is non-toxic. Then refinish.
If plastic, consult the manufacturer and see what to use.
You should have some cutting boards on hand, they are easy to find and you can dedicate them to what you are cutting.

If all else fails, hide it in plain sight and make a feature of it eg: Cover them with a piece of equipment or surface saver or coloured filler, dependant on what surface is made from. PS. If wood add water and let the wood expand and take up the water.

Wood can be sanded. Granite can be filled with CA Glue, But if there a many scratches, either camouflage the area with cutting boards or your appliances. It may be time to replace. Always use cutting boards on you counter.
