Hello Susan! As long as you are dealing with a rough and tough 3 year old boy I would buy the pressed wood/laminated shelving units that most people use for shoes in the closet. You buy them in a box and put them together quickly. They are not high so if your boy crawled on top of them they aren't going to tip and hurt him. They are quite sturdy and you can slip bins into and on top of them. They are inexpensive as well. If you do decide to buy a higher bookcase I would make sure it is attached to the wall--into studs--so it can't tip over.

Any bookcase just attach to wall.

What about something like these mesh cubes where you can add or take away to fit the space. Then you can buy some baskets or fabric bins to go inside.

Get an inexpensive short one at a thrift store - just be sure to connect it to the wall .
