Many home centers offer a "fruit fly" trap that will be fairly safe for all creatures great and small in your home since it usually is a container with some kind of attractant and something that makes it unlikely they'll leave.

Remove all old food stuffs from the fridge and fruit in bowls and such. Because some of the critters might also be drain flies, try pouring boiling water down all of your drains. Even if that isn't the source, your drains will thank you.

I put a small jar of sugar water (1/4 cup water & 1/4 tsp sugar) next to my bananas..they fly in the jar but never come back out. I’ll change the water every few days.

Put out a bowl of vinegar or red wine, they will go in and drown.
