You can buy a touch up kit at any flooring store or department at a home improvement store. You can also use crayons or shoe polish if you have a matching color. Apply, buff with a soft t-shirt.

Normally comes in Light Medium and Dark wood.
If they aren't really deep I just wipe them with a rag dipped in stain to match. Blend the edges outward and put a barricade around the area so no one walks on it until the stain has completely dried.
