The most important thing is to make sure they are watertight. You don't want water getting in. Fill them with exterior grade latex caulk. Try to choose one that is close to your siding color.

Hello. You can fill them with caulk or a small amount of epoxy putty and paint to camouflage the hole.
Insert a pry bar between the piece of siding from which you want to remove the nails and the one above it. Position the pry bar beside a nail, and pry the upper board outward until the nail pops.

Hi Dee, hope this helps you out, if they are large this will do, if they are smaller, you can use a clear or white silicon to just plug the small holes
I would imagine that caulking would work.
Lowes sells small tubes of silicone that is white. The good thing about the silicone is that it is 100% water proof and dries in less then 30 minutes. I used this to repair small holes in my shower and it has lasted for over 10 years without a problem. Another good thing is a tube costs around $10.
