Generally yes because it's the proper way and with chalk does the best job of not creating a new problem of water damage under the flooring and tile. By not removing the toilet you are creating a future problem that is a whole lot more expensive and time consuming than removing the toilet. When a leak occurs you will have to replace the under flooring (sub floor rot) which means removing all of the tile and doing the whole of it again. If the rot has spread far enough you may be looking a removing the tub and vanity. Removing the toilet consists of pumping the water down with a plunger, unscrewing the base and lifting the toilet off the screws, which takes about 15 minutes. You will likely have to replace the gasket which is wax and cost about $10 (This is always a good idea, again as a preventative measure). To reinsert the toilet you place the gasket over the hole, lift the toilet onto it and back of the screws and screw it back in and takes another 15 minutes.
