You can pour in a cup or more of white vinegar and let it set all night then remove most of it. You can reapply or do as I do after the vinegar treatment, I use Mr. Clean toilet bowl scrubber that is like the Magic scrubber only on a stick for use in the bowl. The combination of the two should do it for you. The inexpensive all night vinegar treatment first helps save and extend the use of the expensive Mr. Clean toilet bowl scrubber.
this might sound weird, but pour a can/bottle of coke into the bowl and let it sit overnight. Should fix the problem.
get a pumice stone, won't scratch your enamel but cleans rust!
