Since you are covering the floors, there are many good products that are available at pet stores. You could also try spraying vinegar on them. No matter what you use, it may take more than one application if it soaked into the wood in spots.

I have found that Cat urine can only be removed using an enzymatic solution that breaks down the crystalline structure of the urine. If you don't get rid of the microscopic crystals left behind, every cat that comes in your home will pee on that same spot! I used Nature's miracle Cat Urine Destroyer when my daughter brought a leaky cat home who almost destroyed a quilt made by my Mother. Follow the package directions and it works. Smell is 100% gone!!!

Wash the floor with ammonia and water. I had the same problem years ago. It worked well.
You could also try bicarbonate of soda sprinkled on the area and then wash off
Use an enzymatic solution from a vet or pet store. Expensive, but it WORKS.
Look on the internet for a product called NokOut it's guaranteed to get rid of any odor. It may take several applications - apply liberally and let dry.
