Which holes are you referring to? I find a toilet cleaner and brush gets them.
Hi Lizzy look for different toilet brush options. Sometimes spending a little more for the bigger brush with the small extra brushes on the sides is totally worth it!

I haven't found ANYTHING to take seriously black stained jets back to white. I have tried every product ever suggested even cotton swabs and bleach and nothing worked completely. It is not the tank - that was taken care of long time ago with The Works cleaner and is super clean. Besides what is in the tank is usually rust from the metal inside. The jets in mine are black and it is NOT mold. No brush has ever touched the black stains on mine. My house sat empty for 4 years prior to me purchasing it. I think the stains are etched into the porcelain.

If you are talking about the holes under the rim where the water comes into the toilet. Get a finishing nail and stick it in the hole to get the hard water deposits out. Or spray with CLR and then try to clean with a brush. I use the nail works great
Grab a few paper towels, soak them in white vinegar, then wring them out a bit so they are wet but not dripping. Pull on some cleaning gloves and tuck the vinegar-soaked paper towels underneath the rim of your toilet bowl, adding more as needed until the area underneath the rim is completely covered.
Leave the toilet undisturbed for a couple of hours to give the vinegar time to work its magic, then remove the paper towels and discard them. Use your toilet brush and preferred toilet cleaner to scrub underneath the rim, then flush the toilet a couple of times to clear out the loosened grime.
It didn't completely get rid of the stains but it made a very big difference.
I use a blue scrubbing pad and some vinegar. It takes some effort, but it does work.

I use comet cleanser on a dry rag and run into the toilet hole and the holes up under the rim on the inside to clean it and works very well rinse then flush
I have a toilet swab and saturate it with a good toilet cleaner. Then work my way down the bowl. Let sit at least 5 minutes then give it another round of cleaning. Let sit as long as possible before flushing. I don't know why but it seems like the longer I let it sit, the better job the cleaner does in keeping it clean between scrubbing.
If you have hard water, calcium can get built up in all the holes, we have that issue here. You can buy small brushes that you can poke into the holes. This will loosen up the calcium. It's a yucky job, for sure!
