Most folks use a brush to smooth out the paper. You can also use your fingers or a spatula type scraper. Just be sure not to squeeze out all the glue. And let everything dry between coats.

I use wadded up Saran Wrap (or similar product) to smooth out the wrinkles.
Lay the piece your your gluing on saran wrap, pick up saran wrap with glued piece on it, and lay it on box. You can than use your fingers or a burnisher to smooth out wrinkles and extra glue. The saran wrap adds strength and makes it easier to smooth without tearing your paper. Once smooth gently peal away saran wrap and dab off extra glue. Hope this helps.
You could also use a license, credit card, gift card. Gently slide the edge along the top of the paper and it will even everything out.
Use a soft brush and your fingertips and smooth the paper on from the middle outward.
The Saran Wrap ideas work really well. You can then use a credit card or other smooth plastic piece to push out the air under the wrap.
I gently smooth it with my hand, so it will not tear or wrinkle
Apply the glue onto your box first( use a foam brush) , then lay your paper on smooth paper with hands or use a credit card. Wait several minutes then apply a layer of glue on top. Smooth out with foam brush
