To prevent the disease from infecting your seedlings, make sure the soil drains well and does not get waterlogged. Don't plant the seeds too deeply in the soil or too close to each other. Make sure the soil is aerated and that there is not too much nitrogen in it
What is your papaya tree doing? Is it wilting, are the leaves falling off, is there any sign of disease?
We need more information to help you. What you could do is contact your local branch of the Cooperative extension service, they have master gardeners that could give you more help. Also, you could check with your local nursery, take pictures with you.

The only thing I know for sure without the issue is that papaya trees require high organic content. You should compost if at all possible to enrich the soil.
