One possibility is to use vegetable cans, soup cans, etc. that will allow you to put them on your desk or shelf and arrange them however you wish in the cans, by type, color, etc.

I color a lot and have hundreds of felt tipped and gel pens along with colored pencils.
Tin Can Makeover
I would cover a number of tin cans with contact paper of different styles and sorts. Then you can put your pens in them by color or size or however you want them organized. You could also attach the tin cans to a board and that would stabilize them. Hope this helps Paula
