Take them off, prep them, primer & paint.
Hi Marianne, we've done it by removing the doors from the track, mounting them on saw horses and then sanding (if necessary) priming and painting them. When they were totally dry we returned them to their tracks. If you need to fill the scratches you can use a wood filler and then sand it for a smooth finish. Always scuff any surface you are going to paint. Ussually it only requires a light sanding/scuffing but if they are deep scratches it might take a little bit more sanding/scuffing. The scuffing gives the paint something to bond to.
I would suggest primer but that all depends on what color the door is to begin with and the color paint your planning on applying.
