Using a water stain blocking primer by Kilz
Kilz will do the job.
Prime coat it with a stain blocker like kilz or zinsser.
use a good quality primer with stain blocker...Zinsser or Kilz both make great products. Paint with the primer first and allow to dry completely before painting with your ceiling color.

What kind of water stain? Roof leak? That will need to be fixed first. The ceiling is easy: one coat of Kilz2 water based primer and a good coat of pure white ceiling paint. (Not all ceiling paint is white.) I actually use Clark Kensington Designer White interior wall paint for all my ceilings. It's a bright white with no grayish undertone. Best of luck.

Check for damage once the leak is fixed. We've had two leaks in our home - one the sheet rock ceiling was damaged and needed to be patched. The other, once fixed was just a stain and sealed with Kilz.
I primed my acoustic ceiling tile with Zinsser BIN red label (shellac-based). I rolled on 2 thin coats (45 minutes in between). I had used Kilz spray, and found that it bled through, despite many applications. I think the BIN soaked in and sealed it better.
