Hi Donna, the trick to replacing windows affordably is to find windows that are the exact same size as your current windows. If you can't get them in that size (and have to order them custom sized) then you can really get any size you want etc. They'll have to completely reframe and redo your siding anyway and that's a huge amount of the cost in getting them installed. If you don't change the size then it will cost a lot less and likely they won't have to tear up your siding so bad.
I've found salvage yards that specialize in windows, I would google search in your area and see what available.
Installers are usually pretty good about not destroying siding. They blend everything in really well. They should let your know if anything needs to be changed when they do their estimates. Get more than one estimate, it all depends on what type of windows you want put in as to the cost and who they get them from. If they get them from good makers they may be a bit more expensive but worth it. When you get your estimates, talk to them about what windows are the best and why, over the other windows they have.
To clean the mildew, spray with vinegar and wipe up. Yes it is that simple.
As to windows, do your research. Also check with your utility company as they often offer rebates for energy upgrades to your home.
I am in the process of replacing windows myself. I can't afford to do the entire house at one time so I am doing the back of the house first as that is the hardest hit and the most expensive windows. I am choosing a window line and sticking with it so in each successive year, even if they change something it will not be noticed by 99% of anyone that looks at the house. Will take me 3 to 4 years to do the entire house.
And don't go cheap - otherwise you will be replacing within 10 years time. Buy quality over quantity. It is an investment in your home and adds value should you decide to sell. You get what you pay for . . . And most professional installers will either not damage your existing siding or there will be minimal retrofitting needed. Only use licensed professionals and not some jack of all trades. Check licenses with you Contractors License Board. Here is the one for California.

Hi Donna. I would start by getting free estimates. We have had new windows and they didn't damage any of the siding. You can even check Home Depot or Lowes if you have one local. They do offer installation.
