Brr! Drafty windows- how to cut the draft?

A photo would help. Some minor rot can be repaired with Bondo, auto body filler. A lot of rot may need replacing.

What part of the window is rotted out? Is it the entire frame or just a local area? More details are needed in order for us to help.
If small areas use wood filler (directions are on container). I have also heard Bondo works but have never tried it. Large areas; maybe you could do a bit at at time?
