Hi, you would use grout, just as you would tile. It may need to be more built up if your rocks are not flat, but it can be done. It may be more labor intensive than you first anticipated, but hang in there. It'll look great!
make sure you seal the rocks because you are looking at a lot more cleaning with the rocks because they are porous and will endup with soap scum, mold, mildew and whatever else that can grow in them. I owned a concierge business for over thirty years and have seen my fair share of rock used in showers looks great but it's really hard to keep clean.

However nice your rocks may be, they will not have flat backs that are level. Tiles for shower stalls are manufactured with a flat back to facilitate easier adherence to the walls. Even so, it is not always a straightforward job, depending on the condition of, and how level the walls are.
To ensure that you do not get problems down the line, finishing must be done properly with correct tools and quality materials.
