Building Floor to Celing Shelving

When installing wall shelving (made to look "built-in" should you remove that portion of carpeting that would be underneath the shelving? (We intend to add hardwood floors later. Is there a way to "hardwood" along the wall and finish the remainder of the room later? What is the best way to start this improvement?

We are desperate for being able to get items (games, books, cd's movies. files etc. decoratively organized and onto shelves throughout the living/dining rooms area which runs the length of the house.
