Prune right after blooming to ensure you get blooms next year. Magnolias do not do well after pruning. They are very prone to fungus and disease, so be cautious and conservative in pruning. Clean your pruners with alcohol beforehand. Be very diligent on checking for signs of disease and if it doesn't look like it's healed well before winter, contact your extension office and ask for arborist advice or contact a CERTIFIED arborist.
