Surface scratches, I paint them with enamel paints, I mix up to match (I can coach you on that).
Deep gouges, I Bondo and then paint to match.
I would use permanent markers in colors close to the countertops and mix them on a piece of bright white paper until you find a combination that's closest to the existing color. Then apply in small strokes onto the countertop (blending as you go). I would dab with Q-Tips to blend.
