Make it earthy with neutral paint and dress up his side with masculine office supply holders in wood finishes and yours more feminine in copper finishes just use spray paint on them if you can't find copper finish. You can have a green plant that cleans air and doesn't produce flowers but would add a nice touch to your side. Agree on chairs and purchase them the same.
Decorate your side how you like it and let him decorate his side. In between your work space, I'd add some type of divider (if you're both sitting on one side of the room sharing a work surface. The divider could be a plant that is sitting on top of 3-4 large books, say 6-8 inches high and deep enough for a large plant to sit on.
I don't think that anything needs to be matched with the exception of your work chairs. Other than that, you should each decorate your own space, keeping it simple.
That's so funny ! Before I even finish reading your whole question, my thought was using metallics in some way ! I have always loved black and white and have used it in many different rooms over the years -- sometimes incorporating animal prints, sometimes with a pop of color to brighten up the neutrals (red was always a good bet for me !). Metallics in just about any color would look great with black and white. My preference would be silver, but gold and/or copper would work just as well. Desk accessories in wire mesh, wood, or ceramic and baskets in wicker or wire to coordinate will keep supplies neat and organized and easy to find and get at. Larger baskets can be used as files for paperwork. Decorate your side with a some greenery (either real or faux). A fabric-covered bulletin board on your side in a pretty floral, and maybe just plain cork for him. A couple of art prints, sized for your space can be different for each of you, but still coordinated. Make it a homey, comfy place -- especially if you spend long hours there.

I would go with either copper or silver for the metallic. If you choose silver I would go with black & white with a pop of red here & there. If you go with copper I would use navy blue & cream or ivory; or dark green & ivory with a pop of orange with the navy & bright purple or yellow with the green. For the pop of color use the desk accessories like a pencil cup or letter/file holder. I would then get some file folders that are a masculine print for his side & a feminine print for your side with the colors you choose so if you need to leave them out they're not boring Manila folders.
