I tried a fine spray bottle with pure bleach to fade a stain on my kitchen ceiling. It took two applications but it worked. This should be done carefully in an area like a kitchen or bath, do not do it in an area with carpeting and furniture.
If it is a large stain you need to paint it with a product like Kilz and then repaint the ceiling.
I have used car primer paint. Use the can of primer that you spray. Coat the water stain with it and let it dry. Paint it with the ceiling paint and voila stain is gone.

This is hard. You will find that painting popcorn is almost impossible. Plus you have to kill the stain before adding color.

Use Kilz to seal the stain, the apply paint to match the ceiling color.
