empty the water out and wash it with baking soda and a scrub brush
You have to change your water and clean it. The birds carry dirt that they bathe off and also use your fountain like a toilet. Schedule fountain cleaning and water changing into your weekly schedule and that way it won't get to be a huge job.
Hope that helps

There is also a penny trick too that works for my neighbours. Throw in a few copper pennies (the birds cannot eat them) but they must be pre 1980 because those are copper, After that our Canadian pennies have zinc in them to save expense of making and to make them last much longer because of the added strength. I believe you would need to start with a freshly cleaned pond and I would love to know if this works for my American cousins!!
The "F" is missing in Fountain (in your title)...
I had this problem, I throughly cleaned it the added barley that I purchased at orchard supply hardware store In the fountain dept. It won't harm birds or animals and it's kept my fountain clean for weeks.
I buy mine in grocery store
