    Start with your toilet tank. Most problems with hard water or rust stains in the bowl originate in the toilet tank. Hold down the handle until the tank empties, release the handle and as it refills pour in vinegar. Allow to sit overnight. You may have to do this more than once. I have also used CLR in the toilet tank. Use your bowl brush to loosen deposits in the tank. You will notice as you're doing this the deposits in the bowl will also disappear. Maintain the tank by repeating the vinegar treatment bi-weekly.

    I had this problem at a place I rented once. I made a jar of baking soda and vinegar and mixed it up and poured it in the toilet. Let it sit overnight. By morning I could remove most of the stain. Then I used normal toilet bowl cleaner and my toilet was clean. Now if you only have one bathroom it could be tricky letting it sit all night.

    Just before going to bed drop 2 Denture Cleaning Tablets into the toilet. In the morning, brush the bowl and flush. The stains should all be gone.
