I've done it with a Dremel rotary tool using a mini drill press, but it requires a special drill bit--and because the friction really heats the glass, you have to cool the surface as you drill. With my Dremel, I used a 662 bit (the 663 is twice as large, if you need a bigger hole) and it came with its own cooling fluid. However, I've also drilled holes in beach shells using a shallow water bath.

Pick up a drill used for glass in the size you want at a place like Home Depot.
Follow the directions. go slow and I also use a spot of oil.
You didn't say what they are made of, but if you can drill a hole in the material, this will help reduce or even eliminate breakage. Apply a piece of tape to both sides of the spot where the hole will be drilled. The thicker and stickier the tape, the better. Drill slowly and with a minimum of pressure.
