I think it depends on the layout. Does your counter stay against the wall or does it turn into the room? How much room is left after the end of the counter? Could you post a picture of the area?

I just finushed my kitchen. I could have stopped the back splash right under the cabinet, but decided to go to the top, to match what I had behind my vent.
depending on the difference, you can 'stairstep' the edge to gradually blend into the shorter edge. One of my counters extends about 1.5 inch or so past upper cabinet. I with with the edge of the counter. It doesn't bother me it is out a bit. Hope this helps
My counter extends out about an inch further than my cabinets, and the backsplash was done until the end of the cabinets. I think this looks better than if the backsplash stuck out past the cabinets. It is flush with the cabinets and then the painted wall goes up to that and over part of the countertop.
You could take it up the wall to the top edge of the cabinets if you wanted. Or all the way up the wall for that matter. If the lower cabinet/counter goes past the uppers and is against the wall, I would at least bring it up to where the level of the other backsplash that is between the counter and upper cupboard. You could add a shelf there or a pretty edging.
I would be inclined to add an additional wall storage unit. Maybe a wine rack or maybe even a framed cork/chalk board in white to carry that line all the way to the counter edge. Then tile away.....
