Turn the dirt over, about a foot deep. There's only one way to rid the soil of rocks, is pick them up. My family's summer home we grew vegetables, and every year we turned over the dirt, then pick the rocks, and then planted. If your planning to grow flowers, you don't want the rocks to disturb the roots of the plants. Depending on the size of the rocks, you could make a circular shape with the rocks and build on it, and make it as high as you like. Put something in the middle, such as a single large plant.
