Put up a fly strip in the worst rooms, you won't have to spray chemicals all over. Also get one of those battery operated hand held bug zappers that look like a tennis racket, they really do work if they are buzzing around you, be it flies, gnats or mosquitos and it is fun in kind of a creepy way to hear that zap when you get one.
Hi! I recently had a fly invasion too. There are two safe but disgusting methods and one *possible* method. 1) Keep a rolled-up newspaper or magazine in every room in the house, and when you see a fly, go after it. 2) Fly-paper. I wouldn't hang those anywhere in my house but *maybe* a utility room or the basement, they're pretty gross. 3) You might try setting a trap: put out a dab of something like jam or something you think a fly would be attracted too, and either coat it or mix into it some diatomaceous earth. That's a fine powder that's actually the calcium carbonate crystal shells of umpti-quintillons of microscopic diatoms from m/billions of years ago. They are sharp and pointy and they scrape the protective waxy coating on invertebrates' bodies so they dehydrate to death. You should find it in a well-stocked garden center.
Also, of course, wash out the waste bins all over the house and make sure there aren't any food bits attracting flies. Also check your pantry for potatoes or onions that may be going bad - flies love those. And, finally, check all your window and door screens. You can use that wide, clear packing tape to cover any little holes you find or if you're crafty you could embroider them closed!
Good luck!
Having the same problem, I recently purchase some ZAPPLIGHT lightbulbs. The work like a normal lightbulbs until you double flip the switch and they become blue-lit bug zappers. I keep them in bug zapper mode all night and the seem to have helped. Good luck.
See if this link helps. I use a lot of vinegar for a multitude of things but it never worked for me for flies.

are they small (fruit type) or the big blue bottle nose variety?
if they are the small fruit flies... I use a small neck type bottle or jar. Put some fruit juice in, add a small amount of apple vinegar and finally a few drops of liquid soap, DI NOT SHAKE OR STIR! the juice and vinegar attract. the soap sticks to them and then they drown. It has not worked for the bigger flies though.
