I'm not sure I understand the problem. But typically if you remove handles (2 holes in the door) you need to use woodfil for one hole and the knob can use vacant hole. Hope that helps.
It can also be an aesthics thing, put them where they look good to you but make sure all the same measurements. I believe you can also get plastic templates that sit over the corner of the door so you don't have to run around with tape measures.
Just measured our. Hole is 3.5 inches up from the bottom of the door and 1 and 3/8 inches from the edge. Could be adjusted depending on the size of the knob. Ours are rubbed oil, round, and 1 and 3/8 inches in diameter.
