I would only place it on the gems. Give it a good blob so that it sits tight but not squishes out. To me it would get all goopy and hard to clean once completed.
You can also use Weldbond for this as well as clear silicone.
On this site, they showed a window with the gems on it. They looked like they were sealed in with the E6000.
instead of E 6000 use a glue adhesive from Loctite for glass gluing
Just put a dab of the E6000 on the gems only. Try a couple gems on a piece of cardboard first til you get it worked out.
Hope you have thought about how you will clean the window
Yes, I have I would put a piece of Plexiglass over it all and seal it in.
