I would have chinked or filled with wood putty before seal coat.

Use the sawdust from the sanding and add wood glue and use that as a filler. If you don't want to go that route, go to the local hardware store and in the stain aisle they'll have some wood putties that you can match to the floor. The putties and the DIY putty all work with polyurethane and are, as Naomie Moore pointed out, best used before finishing the floor.
