Yep E6000. Looks like a great project and will look good.
My favorite is E6000 and clear drying Gorilla Glue is my second.

I have done two window redo's using glass beads adhered with E6000. Definitely my go to glue for glass.
I think clear drying silicone caulk works, too, if you want something less toxic than E6000.
