In my opinion, I would replace the windows first, then there would be no fear of chipping the new stucco. Just remember to cover the new windows before the stucco job begins.

Window first for sure. Any adjustments for fit will be covered up once the stucco goes on.

Before as the stucco may have to be repaired.

The most important aspect of having the windows replaced prior to Stucco is to be able to have a weather tight fit and applicable water proofing membranes to prevent water leakage. After the Stucco is completed the contractor will seal the location with a finished caulking that will adhere to both the Stucco and the window perimeter. Putting the windows in after a new Stucco system has been applied is impractical in the weatherization sense. Would you like your horse to pull the cart, or push the cart?
