Good question! I would think that the glue might leave some residue on the wood, so I would personally first try putting glue on the back of the paper, and then the top layer. Curious what others think, though!
you can do it both ways but putting on the piece you want would be the easiest way to go
If you are using a Modge Podge type of product I would do the whole thing with a light coat and then finish it with a coat of acrylic sealer. Sand with a very fine steel wool between finishes.
You can buy different sheens of decoupage. Choose the sheen you want for the whole table top. I coat the area of the table with the decoupage medium first, then put the paper on. Then decoupage the whole table top. That way you have the same sheen on your whole table.
