Stained glass is exactly that... the color is IN the glass... you might be able to use a transparent or translucent glass paint (Michael's, Joann's, Hobby Lobby) ... BUT... be aware that the old color will effect the end result... then the light shins thru.... for example... putting a blue over a yellow will make it look green when the light shines thru.... etc. AND you will not be able to make a dark color look lighter.... only to darken a lighter color.
You could probably use Gallery Glass to creat a new color. Yellow over blue to see green, or red over blue to see purple, yellow over red might make orange. I guess it depends on how dark the original color is and how much light comes thru. Gallery Glass is very easy to remove, the colors can be mixed, or cut with white or clear.
decades ago there were translucent paint to stroke onto the stain glass - mine from orange to red...was facing sun only lasted `12 years then began to crumble. Scraped it off with a pallet knife. back to orange - looks milder.
