Why would they paint flagstone? May need wire brush/ paint remover for tough spots. Any landscape concrete store should also have ideas. Can tell you what sealer you want to use. Concrete has colorants, norm mixed in from start. Look for concrete stain/sealer. It's more a sealer than paint. Dept staff should be able to help at Home Depot/Loews.

You need to try sand blasting using a fine to medium sand should work for you.
You can rent a sandblaster at your local rental place. I have done this on concrete and worked good also takes out any stains, then power wash and seal.
